Heat oven to 400°F. In a large baking dish, toss thinly sliced onions with 2 tablespoons olive oil, salt, and pepper. Wrap halved garlic heads in foil with a little oil and add to the baking dish.
Roast the onions and garlic, stirring the onions halfway through.
Season chicken breasts with remaining olive oil, salt, pepper, Italian seasoning, and red pepper flakes. Nestle chicken into the baking dish with the onions.
Return dish to oven and bake until chicken internal temperature reaches 165°F.
While chicken bakes, cook pasta in salted water until al dente. Reserve 1 cup pasta water before draining.
Remove cooked chicken and shred with two forks. Squeeze roasted garlic cloves out of their skins into the dish and mash into the onions. Stir in cream, Parmesan, and 1/2 cup reserved pasta water.
Add shredded chicken and cooked pasta to the baking dish. Toss to combine, adding more reserved pasta water as needed to loosen the sauce. Taste for salt and pepper, then finish with fresh parsley and additional Parmesan.
